The weather in Malta around that time is ideal for sightseeing and also for going to the beach. Temperatures start to rise but days are not as hot as July and August. Beaches are also a pleasure to visit. Even the most popular family beaches in Malta and Gozo are not that crowded in June because the kids would still be at school. If you’re visiting in June, pack light clothing. A light cardigan/jacket would sometimes be needed for the evenings since it can still get a bit cooler at night. Chances of rain are minimal and the pleasant warm weather make June an excellent option, especially if you want to do a fair bit of sightseeing. Doing that during the peak of summer can proove to be unbearable for some. (It’s not uncommon for temperatures to be in the 40s, that's in the 104 °F range, in July and August).
